As a true freshman at BYU in 2018, Wilson participated in nine games and made seven starts. 

He also had two assists.He made his professional debut for BYU against Hawaii, becoming the school's youngest starting quarterback in the process. 

At the end of the season, he finished with 120 completions out of 182 attempts, 1,578 yards passing, 12 touchdown passes, and three interceptions.

 He was able to complete all 18 of his passes for 317 yards and four touchdowns, which led to his being voted the Most Valuable Player of the 2018 Famous Idaho Potato Bowl. Western Michigan won 49-18.

As a sophomore in 2019, Wilson started nine games and completed 199 of 319 passes for 2,382 yards, 11 touchdowns, and nine interceptions. His passing yardage was a career high.

Wilson was selected the Most Valuable Player for BYU in their game against Hawaii in the 2019 Hawaii Bowl, which Hawaii won 38-34. The Cougars were invited to play in the 2019 Hawaii Bowl.

Wilson broke Steve Young's record of 73.5 percent completion percentage for a school season by starting 12 games and completing 247 of 336 passes for 3,692 yards, 33 touchdowns, and three interceptions. 

In addition, Wilson rushed for 255 yards and 10 touchdowns, which allowed him to break the record.

He was selected as the offensive Most Valuable Player of the 2020 Boca Raton Bowl as a result of completing 26 of 34 passes for 425 yards and three touchdowns in his team's 49-23 victory over UCF. 

The Polynesian College Football Player of the Year award was shared by him and USC safety Talanoa Hufanga in the year 2020.
